Have you considered spraying the coating? Check with the manufacturer of the epoxy to see if they recommend any equipment and whether or not the coating would have to be mixed with solvent to provide a smooth, thin even coat.

Epoxy inks tend to be more resistant to discoloration than the acrylics that are used more widely now. The acrylic-based inks vary in their ability to maintain color after heat cycles. The technical data sheets from the ink supplier should indicate:

You don't mention any particular IC or manufacturer or marking method. However, most IC marking is done with lasers these days. The laser actually alters the encapsulation so the only way to erase the marking is to remove the encapsulation. Otherwise

We use the Edding pen as stated but then apply a quick set epoxy resin over the top and allow to dry, this does work.

How are you applying the expoxy resin? Why use the expensive pen edding aerospace pen under the epoxy when a cheaper pen will do?

Have you checked to make sure the mix ratio is correct? My experience with epoxies is that if the mix ratio is off with too much hardener you will get a much higher exotherm than expected. Modulus is high too, pretty stiff material.
