I know Juki have some software for optimization but you have to purchase it. From experience though I don't find Software as the strong part of Juki machines.

I have reverse engineered both the 730 and 740 machines the only part outstanding is the multiple boards per panel which other users said is done on the machine. These 2 formats are yet to be generally released. You are correct, it was not easy to do

For basic task like merging BOM with centroid file I use SMT-Maestro or my own tool that does the same thing. As with RobD above this gets your data into a fairly standard consistent format from where I would hope your Juki tools can take over. To cr
