You might reduce your panel size, cut it in half and rotate to better utilize your edge clamping/board supports. Tape off your current stencil and see if it improves the print. A new stencil and a little extra handling may be cheaper than tooling.

For laser marking you don�t require as powerful lasers then for cutting. A 20 Watt laser diode does already a good job. Because of the safety requirements the laser operates in an enclosure, which means more $$$ if you want to use the laser in line

Here's an idea; buy a pcb conveyor and design a simple label applicator to mount to it. Maybe replace the logic with your own or replace the PLC in the conveyor with your own solution. Shouldn't be much more than a few sensors and and a stepper motor
