The majority of commercial software available in today's market does not have the data conversion capabilities to ACCURATELY do a BOM compare. My suggestion is to hire a consultant to leverage synergy in acheiving this mission critical goal.

Do you mean making bare boards or populating bare boards. You post sounds like you mean the first but this forum mainly deals with the second. And to do either well, you need 10-20 years experience. Or hire someone with said experience.

We agree with Doug. Your board needs to be designed with the QFP at a 45* to the wave with scavanger pads in order to wave solder it. Otherwise if you wave solder it, you will need to hire an additional rework person.

The area in question requires more than can be stenciled, and at 50K-100K units I can't imaging how many people I would have to hire to hand dispense the material.

I only have 1 pcb populated in 3 ways using nearly all same components and could hire someone to program it? windows ups 6.2.2.2 was much nicer

Ask your Fuji sales rep. And other sales people that you deal with. And if you are ever looking for a job ask them if they know who is hiring. Good sales reps keep their ear to the ground.
