The Universal chipshooter (Sanyo) has automatic X-Y pick-up correction as standard. Are the upside-down resistors an issue for inspection purposes? Do you use AOI? Can you really read markings on 0402 resistors?

If you are using FlexProg, you define the order (refdes, x, y, t, part no). CSV, space, tab, colon, semicolon delimited are all acceptable, definitely ASCII text format.

Try Aegis or Unicam they both sell a pretty good Cad/Gerber/Ascii converter for most SMT equipment
