we are building only 100 units and there is no scrap board available. How can we make sure without distrubing good board that BGA is flowed properly?

I know of one. ECS Refining www.ecsrefining.com I've used them to recycle solder dross, but I'm pretty sure they'll help you recyle your e-scrap too.

I would scrap it. As you said part of it is going to be old paste. All manufacturers don't recommend mixing old with new paste because you change the rheology of the paste.

I am not sure that underfill and rework can get along. these boards might be scrap already. You need to get more information about the underfill(manufacturer, supplier...)

Nothing in that machine is very valuable. We totally scrapped 3 of them. Not sure on the software but I would guess that it's not something you could not sell due to software licensing BS.

I would probably try to find who of these sellers(that Sarason suggested) will do the job for you. If you can take anything for it, take it. If not-scrap it. I am pretty sure sorting them is not worth the time and effort.
