I've used phoenix x-ray for about 8 years with no issues. GE recently took over the x-ray division. worth looking into.

We've got prototype 6-layer PCB's and I suspect that mfg. swapped some internal layers. Would it be possible to use some form of x-ray inspection to verify that? Any ideas?

I would contact the manufacturer of your machine. X-Ray equipment isn't something you want to fool with if you don't know what your doing.
