W- HTLM-5 :Hydra tool length wrong for tool tube 3. expected tool length 4.5mm, tool length found -1.358mm any one out there know what to look for this issue? sensor?

I've had that issue before, here's how you fix it, or at least it worked for me. Also assuming you didn't destroy a shaft, which should be obvious.

Follow the flexible vacuum tubes to the top of the hydra shafts, you should see a red light below the black funnel looking like plastic part that connect the pipe to the shaft. Once you've located that area shut the machine down. Next step is while holding the theta belt block down. there are rockers that keep each tool up while your holding that z-shaft down. there are located straight up from the belt against the tool shafts, you will have to pull towards you and away from the machine while you press in, this releases the each tool shaft, once you get all of them down they will hold down that z-shaft block with the theta belt. Either leave 1 in the up position or move one tool up, this will expose most shaft by that black piece I mentioned earlier.

Clean the hell out of that shaft from the black piece and as far down as you can. They have a laser etched mark which is black (faint) near the top of that shaft, the red light catches so it know its position.
