I remember this problem but can't remember exactly what the reason was. It might have been the wrong pullup resistor on the MEI interface board used for the home photo on the y axis. You are right, after a couple hours the machine would work fine.

It does sound as if you may have an encoder problem. Have you cleaned the encoder glass ? A spec of grease or other matter on theis glass can cause problems. Be careful when cleaning because you do not want to break it. Clean the front of the encoder

THe question is - does that happen on all of your programs or just in one program? If it is just this particular board, it might be some softwaRE limit issue. If it happens on more programs it is a hardware issue and it could be one of the following:
