I bet you that the problem comes from the ENIG brittle solder joints. About low temperatures I think you can go to the absolute 0 and the device should still work.

If you do not want to invest in a wave pallet, then you'll have to find a way to equalize your thermal mass across the PCBA so your machine settings work for both "PCBs" (Ridig+Flex). My $0.02, George

Use the appropriate heat for that part. You can then use techspray flux remover with a brush. Spray the brush, and not the board, to reduce spreading the flux. Acetone or alcohol are less expensive and may work as well.

I would presume you reflow the top of the board first. Use tented vias. As you have worked out, vias have surface tension, which sucks the solder up the hole during reflow of the bottom of the board. Good luck! regards sarason
