For distance measurement applications, both incremental and absolute encoders can be chosen - from a technical point of view. I remember this problem but can't remember exactly what the reason was. It might have been the wrong pullup resistor on the MEI interface board used for the home photo on the y axis. You are right, after a couple hours the machine would work fine.
