If I am not mistaken you can buy Spray cans of Conformal Coating. For the small batch in the environment you are describing, that might be the ticket. A bit pricey material wise, but clean up is a cinch. A little masking tape, and spray away!

I tried these and the operators didn't like them. The palm dip didn't slide well on tape and the finger tips were a bit bulky.

I have found that Edding do an aerospace marker, which is water based and does not run with the conformal coating. However, this washes off prior to the coating so it is not much use. Looks like we are just going to have to put some clear tape over

Do you buy in the PCB's from a manufacturer? If so, they may well offer such a service for you. We get quite a few different boards that come with either Kapton tape, or liquid masking already applied.
