Since you haven't received any useful advise I will throw my 2 cents in. I do not know this machine but in general what you describe is an axis that does not get it's home pulse in time. Many machines will have an in-range sensor that gets flagged

On the HP Servo panel there are LED's that indicate state of limit switches - so you can see if the problem is in the switch or somewhere else. Did you check it?

Try cleaning the linear encoder reader. I've had dust build up on two of my machines resulting in failure to calibrate. Blowing out the reader heads with gentle compressed air resolved it.
