We have an assembly which we are trying to machine pick and place a Mil-Max pin that is .020 dia placed in a .026 hole. The board is .1125 thick. We have to place 106 of these pins. Without going into the challenge of getting proper hole-fill to me

The "clever" solution is to revisit the design. Move things, choose a connector with SMT tabs and no locating lugs. File this mistake away under "oops". You should also revisit the datasheets for your parts. Most components should be fine to reflow

Why would you assemble first side with TH component? Can't you start from the second side?

Yes, thats the most obvious solution :) But its a quite specific and densely packed socket, so my hopes are not that high :)
