If you use the calibration plate and stencil, that should fix the problem. I think that you are not saving the result from the calibration test. Double check manuals and probably with DEK technician, but it sounds like you are missing a step.

In calibration menu - I see coarse measurement of z unit offset, z-unit offset, measure hydra camera z level, coarse adjust hydra tool offsets, and measure hydra tool lengths 1 - 8 - would it be any of these that I should run?

Mathematically, measure the component offsets from nominal then calculate the average and the SD of the offsets in x and y. You can then use the following equation to calculate the CpK: CpK = (Process Width - Abs(Average offset)) / (3 * SD offset)
