I have a design that requires the PCBA to be potted. However I have a shrouded header on the board that I need access to. Is there a way to cover this header during the potting process and then removed the cover after the potting material has cured

In my past we have used grease that we put in the connector before potting. The grease would keep the potting from flowing into the connector.

I don't know about potted PCBs, you'd have to talk to the recycle. My guess is it doesn't matter, worse case they just pay you a little less per weight so you'd just keep the potted PCBs separate from the rest of the waste.

I think jurisdiction will make a big difference with respect to exact details. I would think for example that WEEEEEEEE in Europe would have a lot to say on the subject. And there would be several local governments with their own special regulations.
