We've never seen the defect that you describe, but in wave soldering-land blowholes usually are caused by moisture in the board that out-gasses through the too thin plating of through holes. * Bandaid fix: bake the boards * Long-term fix: Obtain boar

Marcin, Think outside the box. If you are glueing the SMT part down, why not have an aperture cut in your stencil (or recut a stencil) between the SMT part and thru-hole. Wave solder hates SMT glue. This will get rid of your solder short problem

I just reread your message. The wave soldering is on the other side? I.E. The Through hole parts are on the same side as the BGA. This would be the only way to do it. But reading the message again it could be interepted as the through hole parts
