I'll third the motion for hand dipping the boards. One other idea is to get coating in a can. Many companies will supply coatings in aerosol cans for touch up and small usage.

We spray with an Asymtek C-740 system. However, some very small PCBs we do by hand and we also touch up after a PCB has to be repaired.

Dow Corning 3-1953 is widely used when it comes to silicone based conformal coatings. Low odor, medium viscosity, can be atomized or needle dispensed. We have our operators fill syringe cartridges for any minor touch up.

Asymtek in-line machine with the Jet head hands-down. And since you will be coating silicone you should virtually have no touch-up after it exits the machine because of the higher viscosity of this material.
