After a detailed check the cracking was most likely from the ICT and a variation in the length of the probes (due to wear and tear) that press down the PCB. I am very certain that was the reason.

How deep is the indent? I would say as long as it is hitting nothing but net (the solder fill), your fine. Besides, you should notice indents on your solder fillets of components on the top-side as well. This is also expected and acceptable.

Does anyone know of a masking material that could be applied over test pads that could be left on board that ICT test probes will pierce? could be tape or dispensed material. Thanks!!

You should request 100% Flying probe coverage - will cost you extra. If you have bigger quantities you could consider ICT fixture.

We still use Via as test points. so we need to paste Via. Pasting will make better contact with probes compare to test via without solder.
