Are you're preheat settings the same? Are you sure you're not burning off the flux before it gets to the pot?

It's a strange task . if your PCB is very very small ,using topside heat is not a big problem . but for a whole PCB board . if delete the step of preheat, it will broke the whole PCB . BTW,do you finish your task ?

I would start with checking the flux amount and trace and the thermal profile(preheating is important) for this assembly. Then I would consider changing to another flux and run it again.

Try add a pre-heater. If not change the process or the machine. With KISS you will hardly get any PCB to work properly.
