The easiest way to remove air bubbles from any fluid is to place it into a vacuum chamber. I do this almost daily with liquid rubber coatings, glues, and plastics.

If the vias are large and don't always tent, you can have your pcb supplier double mask the pcb. I do this for COB assembly sometimes because the globtop wicks through the vias and also causes air bubbles in the globtop.

If I assume you running a selective coating machine ? Maybe you have small leak and system is sucking in air creating bubbles in mixture, like a sort of venturi action, just idea, can be a faulty fitting , elbow etc. Have had this before....
