David, We have seeing this more and more in the recent weeks. In a nut shell, yes; we believe that the voids that you are seeing are from the trapped air in the via from printing over it. If you could remove the Kapton tape, this might help. Also

I suggest to review your board , do both boards have fine pitch QFP's or TSSOP's? . If yes, best approach is to finish board at a time to ensure best quality . You can refer to your solder paste TDS to justify why you choose this approach.

The use of booties isn't required per se, just considered a standard step necessary to reach the 10,000 target. You also need to vacuum (central vac system, NOT exhausting into the room) daily, mop weekly, have a one piece floor, blah, blah, blah....
