Yes, you can place a BGA in flux and get good reflow. However, depending on BGA type and size you should expect a yield loss due to coplanarity issues. Having the paste on the pad definately helps your yield.

Did you try a thinner stencil? More pressure and speed in the printer? What size is the QFN? Maybe the aperture needs to have a + in the center?

how many parts are you looking for? Certain sizes of SMT? You said you have boards, so you'll need parts that fit the pad layouts of those boards. Also, where are you located?
