Agree on a pcb manufacturing defect. Contact the supplier of the PCBs for guidance. They have to review the issue for a proper resolution. Is it from offshore? Can suggest some solid pcb suppliers in Asia if there is an interest.

I agree with ProcEng1 that using a capped PVC pipe filled with flux is a good way to keep flux stones from drying out while in storage

Agree, PVC tube with a screw on cap at one end. we store in IPA though, cleans it and keeps it from drying out.

yes ,i agree he said that Try PCBSynergy - it exports files from Eagle (it supports others too) to Philips / Yamaha machines.
