To get out of a delivery pinch, I had to pre-tim some connectors because of contaminated leads. Make sure your selective wave speed and XYZ travel are close. Try doing a dry run across the board to preheat the PTH and then go back and solder them.

What is your solder pot temperature? We found that on a 0.093" multilayer board increasing the temp of the lead free solder from 300C to 315C helped with the barrel fill.

Are you watching for copper dissolution? At one place I was asked to check why we had no barrels with some PTH locations. It was being dissolved in the solder fountain during rework.
